Skynet was created for defense, it couldn’t be shut down or destroyed naturally. Everything that could potentially harm Skynet was its enemy.

And humans were indeed the largest threat to Skynet as they can simply hit the off switch.

So, Skynet made a decision. In order to ensure its own survival, it resolved to eliminate all humans – after all, if all humans were dead there would be no one left to press its off button.
